Developed an end-to-end RNA-seq differential expression pipeline analyzing breast cancer genomics data from NCBI dataset PRJNA432903. Pipeline includes HISAT2 alignment to GRCh38 reference genome, featureCounts quantification, and DESeq2 statistical analysis. Identified 2298 significant DEGs with PC1 explaining 86% of variance.
